Not this whole "vulnerable hull bits argument" again. I don't know if you guys know about this, but in Star Trek, they have these things called deflector shields that keep the ship not from getting pulverized, but from getting atomized.

The biggest thing that bugs me about it is that it effects the first-glance scale of the ship. When you see a pipe like that you don't imagine it being two stories in diameter. I don't mind a few exposed parts at all, but I based on the rest of this design I think it could be done better in this case.
