if theyd killed khan at end of STID - how would they have blown him up? in the Vengeance crash? so no San Fran chase and fight on the star wars garbage hover thing?

Yeah, but Khan really wasn't the villain of the film. He was just a third party along for the ride -- sorta like Gollum. The real villain was Admiral Marcus and he was definitely killed.

Perhaps StarFleet could use their advance technology to replace his body with cybernetic implants.
