The negatives still exist (the original film elements), but the episodes were edited and mastered on video. But, due to timecode (which links the video master to the original negative), this isn't a big problem.

Great. I have hope again for HD TNG & DS9 once new Trek becomes such a collosal hit that everyone will be clamoring for all the Trek they can get their hands on. Enterprise deleted scenes, here I come!
