Can anyone explain the purpose of the prominent square yellow coloured marking on the lower part of the Enterprise?

This usually is best viewed at the start of many episodes when the vessel moves from left to right across the screen.

    On the TNG ship?

There are numerous tan rectangles there that the creators consider transporter beam emitters. And on the edges of the saucer and the secondary hull, there are small yellow bits that are said to be the steering thruster clusters.

But the only thing at the very bottom that looks bright yellow to me is the Starfleet arrowhead at ship centerline...

If you mean the prominent yellow square on this image, which is among these, it's labeled as an RCS (reaction control system) thruster in the Star Trek: The Next Generation Technical Manual by Rick Sternbach et al.
