    Now I'm a little confused. (prior to your edit) I guess it goes something like this.

    Picard-EaF
    Riker-BoBW
    Picard-Family
    Jelico-CoC I
    Picard-CoC II
    Crusher-Descent I
    Picard-Descent II
    Riker-Gambit
    Data-Gambit
    Picard-Phantasms
    Riker-AGT II (future)

    So with that line of thinking, it should be Jelico.

    If correct, what was the name of the shuttlecraft in "Time Squared" that the duplicate Picard was found in.

    Capers is correct. It was from The Wounded.

    Picard was found adrift in the El-Baz.

    Where do you draw the line, though? Command doesn't really shift every time the captain leaves the ship and leaves somebody else in charge. (Even if circumstances prevent him returning, like in "Descent" -- I don't think anyone ever argues that Riker became captain in "Darmok" or "Final Mission.")

    Was someone other than Picard officially logged as the Enterprise's CO on any occasions other than "Best of Both Worlds" (Riker) and "Chain of Command" (Jellico)?

    The above are different than "you have the bridge". In Descent, Picard gave Beverly command of the ship with orders to return to the conduit if the Borg returned. His logs would have noted that she was indeed given command. In Gambit, Picard was presumed dead and Star Fleet gave Riker field command. After Riker was presumed lost, dialog suggested that the same must have happened for Data.
