Heck, nature works the same way. What do you think fertilizer's made of? And on a closed system like a starship, waste has to be recycled as completely as possible. The logical end of the road for this would be a transporter/replicator/re-sequencer that simply gives one a bowel or bladder "beam-out". This would come in handy when an emergency situation keeps the captain in the big chair when a call of nature is summoning him/her to the "throne" as it were.
